Well, if you can't find the problem, then probably just switch to trying to fix the processing order of BPM changes with relation to notes.
I just finished downloading the hotfix #4 and Alarian 2.62, so I might be able to find out what's different, just as soon as I get WinRAR installed.

I believe they are one and the same problem. The first note of the song that starts close to the beginning is also the initial BPM set event.
