I know most if not all of these have been mentioned, but I am going to list them anyway. Here is my list in no order off the top of my head.
1. Stability on Windows
The game crashes fairly often on me. It always crashed right when you start a song, not any particular song, just random times. On XP it gave me an error about Python and told where the error was, on Vista is just says it encountered a problem. Closing the game and opening it back, it is always at the song where it died. I wouldn't call the crashing excessive, just occasional and annoying.
2. Stop the 100% CPU usage
On two machines, one with XP another with Vista, FoF wants to use one core of the CPU as much as it can, which doesn't seem necessary. It uses 50% of my XP box, and 25% of my Vista box CPU due to this.
3. Multithreading
Now that even Celerons come in a multicore version, pretty much every CPU currently sold at least has a multicore version.
4. 64 bit Linux
Yes, FoF will run on 64 bit Linux. Yet, in my attempt to do it I found out that a large number of users have to fight with it to get it working properly.
5. Unrecoverable hammer on mistakes
During parts of songs that are all hammer on, when you make a mistake it is nearly impossible to start again on that part. If I am playing a part like that, if I screw up, I just stop playing. I don't even try to get back on it. This happens with everyone I know that plays the game, so it is not simply my skill, or lack of skill as the case may be.
6. Getting stuck inside of a folder
When browsing songs within a folder/briefcase, whatever you want to call it, sometimes FoF will get stuck in it. As in, when you hit the red button or escape to get out of it, it brings you back to the main screen, not the main listing of songs.
7. A search bar when browsing songs
Some of us have many songs, and when we want to play a particular one, it takes a while to scroll to it. We have a keyboard in our hand, why not use it for searching? Such as you hit a hot key and a search box pops up. Something that could be a feature off the search bar would be to be able to tell FoF "Only show me songs that are Amazing in difficulty". A minor problem that would come from this is how to show the user they are browsing search results, not the root song directory. You could have something at the top of the windows saying what directory or search you are in, and could be used when browsing within a folder/briefcase as well. Such as at the top of the screen it would say "Songs --> Search: Black Sabbath" or "Songs --> GH1" GH1 being a folder of course. For many people this would not be too useful, but for those of with many songs, would love to have some sort of order in the song list other than the default alphabetical by song name.

1 Not a lag issue, it just crashes, and I put that in there meaning that by default (without any mods or changes) it should be more stable
3 What would this solve? No matter what it would only use one core at a time, unless you are doing something I am not seeing

6 Nope, not pressing twice....even if it throws me back to the main screen instead of the main song list, I hit enter to start the game again, and instead of showing the main song listing, it shows that folder it would be stuck in and I have to fight with it until it fixes itself

I agree with the multithreading, it seems laggier than guitar Hero III on my X2 5000+ which it shouldn't be because I can play GHIII maxed and it is much more graphically intensive.
