Well, gee, didn't realise people took things so seriously.
I never thought these words would come out of my mouth in a degrading way towards rhythm games, but if I wanted to use my bass to play a song, I would play that song on my bass. Not use some half-assed chromatic 'scale' in place of a plastic guitar.
If we are going to through guitars in here somewhere down the road, let's actually attempt to match the pitch, not use frets 1-5 as replacements for the coloured notes.
Let's say I'm playing Tool - Sober, right?
The bass line is as follows
G|--7--7--x-x-x--7--7-
D|--0--0--x-x-x--0--0-
A|--5--5--x-x-x--5--5-
D|--0--0--x-x-x--0--0-
The song is in the key of D Minor, each note for that phrasing is a D.
Here is the first problem:
I find a fretting of it here, it's medium and Expert, okay. I load it up on medium first.
The first note in FoF is
--R--R--G-G-G--R--R-
Red, red, green, green, green, red, red. Which, by your method translates to Gb/F#--Gb/F#-F-F-F--Gb/F#--Gb/F#-
Try playing that over a D Chord on bass -- nasty.
Now, on expert, we are face with an even worse problem -- chords.
Let's say the phrasing is a red, blue, orange chord? How, pray tell, does that work in the one string method you describe?
Edit: Woah, wait a second. I complain about little things? Ah, thanks Kid, I'll remember that next time you say something about hating how development has been slow lately. I suppose that time you screwed up your Rock Band 2 theme for anyone using Linux, and I mentioned it several times over the course of two months, that was just me complaining about little things? No wonder I had to bring it up 3+ times before anything was done about it.
