Red Dead Redemption was a bit sad. Normally game stories don't make me feel anything, but that's probably because I've never played a game with a good story.
Also MarioGalaxy, dat Rosalina's story ;__; (This probably makes me a huge babby, but that really depressed me)
Majoras Mask, well every good ending I couldn't achieve... mostly, failing at saving Romani's ranch. (I'M SO SORRY ROMANI :c)

Sad: Failing to kill Solus and realizing the world is about to end because you failed at the midpoint of Breakdown.
Shocking: Returning back in time RIGHT before the world ends to get a 2nd chance.

The prize for truly shocking and saddest moments on gaming was the MGS games IMO.
I only played MGS 1, 3 and 4 and in the end of the third game killing the boss was just... sad. You kill who you consider to be your mom.
And in the fourth game it was a lot of discoveries getting to old places and stuff and the end was just so intense. Call me whatever you wan but I cried in the end of it. I like MGS so much.

Yeah I know it's been said already but the saddest moment in video game history without a doubt was: The Death Of Aeris
The most shocking however has to be when blizzard decided to kill thrall for the next big patch in world of warcraft. Yeah I know, they will probably bring him back. Still that's Thrall ya know? He is the personification of badassery. Havent they taken a dump on his character enough in this last expansion??
I swear to god they have to have really bad former soap opera writers coming up with this crap. Just watch, pretty soon Sylvanus Windrunner will turn up pregnant with Varian Wrynn's love child. Only Jaina will wind up changing the test results to make her think it's really Arthas....

Killed? I could swear he only became the Guardian of Tirisfal, and Garrosh took his place as leader of the orcs.
Personally I'd say one of the most shocking moments in a game for me was the ending of Divinity 2: Ego Draconis. Basically, there's this voice in your head from some dragon knight woman that tells you that basically, if you resurrect the main bad guy's wife, then the main bad guy will die, so you spend the whole game getting some items to enter the realm of the dead to resurrect her. So you finally do it, and then BAM! Turns out that voice was actually the main bad guy's wife, not the dragon knight woman, so then she traps you in some limbo-style place while her and her not dead husband take over the world. I was like "WTF?" when that happened.
Edit: Holy crap, I think I sounded so much like Slashfan with that last paragraph.

Might be a good idea to use spoilers when you, well, spoiler an important part of a game. There might be some cavedwellers who didn't know that Aeris died.

It's pretty awful now, but you really can't deny the impact that it had on gaming.
